Perhaps it would be wiser to show us your bootstrap so we can point out the cause(s). If you're autoloading modules be sure to replace the old autoloader with the new one:

require_once 'Zend/Loader/Autoloader.php';

$autoloader = Zend_Loader_Autoloader::getInstance();
$autoloader->setFallbackAutoloader(true);
